- Unfiltered: Duplicate marking step is removed, as we do not really make use of it in any of the downstream analysis
 - Filtered  : The multimapping removal and the optional pcr duplicate removal steps are now merged to the filbowtie2unique module. The output file name produced by filbowtie2unique will have an additional extension .duprm, if pcr duplicate removal is done.
