Set printout level to WARNING for console messages.
Logfiles keep the INFO or DEBUG level.

rename:
- run_timeout -> timeout_seconds
- CLI option: run_timeout -> timeout

Rewrite the function so it is clearer in the class.
Add corresponding options in CLI.

Renames:
- log_write -> iwrite
- process_query -> iquery

Functions from helpers_print untouched yet.
